If one were involved in an accident (My car is a 2007 Shelbt GT, with 93 Octane mandatory) and the car was towed to the dealership with an 87 Octane tune on the car, how would that effect the Ford as well as the Shelby warranty?

They would never know, I've had dealerships ask me if there is a way to tell if a tune is in the car.
No time to reinstall the factory tune!
