Default 99 v6 Radiator Fan not working

I have a 1999 v6 mustang and my radiator fan has stopped working. I am looking for the fuse box diagram from the owners manual.

For those who wish to help me diagnose.
I took a road trip from MD to FL and noticed nothing bad about the car on the way down. While driving to Daytona I was stuck in stop and go traffic for a good hour. I felt some heat radiating from the side of me so I glanced at the temperature gauge and it was almost in the red, so i pulled over, put the heat on full blast and opened the hood. The only thing I noticed was that the coolant level was low, so I filled it up and waited for the car to cool down.
So we get back to my friends place and we check the radiator fan motor, it still works. We call the ford dealership to see what could possibly be wrong and they say it could be FuelPump/RadiatorFan relay and a coolant temperature gauge. So I bought those and put in the relay and ran the car for a while and it still didn't work.
Now I'm at a loss as to what it is. We still haven't installed the coolant temp gauge and my last resort is going to be to hardwire a switch to it until I get it back home for someone else to deal with.

We looked at the fuse box and noticed that some of the fuses were missing. There was one missing of the big thick ones (not sure what they're called but they have the hole in the prongs). Some other fuses were missing.

If anyone has some suggestions as to what else it could be your help would be greatly appreciated.

well i dont see how you could be missing a fuse..i mean it has nowhere to go?..you probably burnt your fan up..thats what my cobra did and i had to replace the whole fan assembly..trust me..they go out all the time

well we took the fan out and directly wired it to the battery and it ran fine, so we knew it wasn't the fan/fan motor

After creating a switch directly from the battery to the fan, I caved in and decided to take the car to the dealership to have them scope it out. Just heard from them that the Radiator Fan clutch shorted out and because of that it shorted out the relay module.

I had just replaced the relay module while i was doin my own troubleshooting and i am not believing that it shorted out already since i didn't have the fan hooked up to the wiring harness. If anyone can explain this to me it would be greatly appreciated.
