I am shopping for a tuner for my 2000 Mustang Saleen SC. I have heard a lot of good things about SCT, but they are expensive. Any other good brands? And do I just buy a 96-04 tuner for a Mustang GT, or is there another one?

SCT is the one I'd recommend.
Yes...you just buy the tuner for the 96-04 mustang. Are you having it custom tuned?

Get an SCT from JDM, and whatever you do, dont buy a diablosport for your Saleen.
