YOu more then likely ran your low voltage rca's next to your high current power wire. Its called interference.

I`m no expert, but when my install made noises, I had to put in a in line filter to kill the noise from the alternator

A filter is a band aid, it covers up the problem but doesn't fix it.

Might be because the gain is too high?

where is it grounded?  try a different source(mp3 player with a headphone to RCA cable) and see if it goes away.  You can also try running a 2nd set of rca's just temporarily above the carpet to see if it helps.  you could have a bad rca.

Your RCA's still might be next to a high current source. You still might consider moving around your RCA to see if you have a power wire for something like your fuel pump running next to them.

Another idea would be how you can any extra rca cable. In general you need to run the extra in loops.

Does the humming frequency change when you rev your motor? If so, its alternator whine and you have one of three things. (1) Bad RCA's (2) RCA's running next to power wires (3) A common ground with your alternator. Where do you have it grounded anyway and what side of the car are you running your RCA wires?

yes it does get louder when accelerating the rca wire is run down the passenger side and the amp is grounded in the trunk to a random bolt... (I grinded the spot to make sure of a good connection)

Make sure the bolt u used as the ground is actually into the frame of the car. your bolt could not be grounding correctly.

If it oscillates with acceleration it is more then likely interference with your rca cables.

disconnect the rca's from the deck and see if the noise is still there.  If it is then it is behind the radio in the rca's or amp, if it stops then you need to check your deck.

If that doesn't work, ground your ground wire from your deck somewhere else. Sometimes that will cure it right up.

if the noise stops with teh rca's disconnnected from the deck your noise could very well be comming from the deck.  Try running a quick set of cables above the carpet and see if it stops.
