Congrats on your Cobra. It all depends on what you want to do with it. Do you want a supercharged/turboed/nitrous beast or just a nice powerful street car? If street, bolt-on's are great sources of power. Intake (cold air and throttle body) and exhaust (H or X pipe and full catback) are always good starts, as are underdrive pulleys. One thing I highly recommend is a tuner. Diablo and SCT have more tuning features over a Hypertech or Superchips tuner so I recommend one of the first two. Of course, don't overlook the tune-up process either. When most buy a used car, the first things they usually do before mods are change the oil, fuel filter, plugs, wires, and even coil packs. I've heard great things about the Screamin Demon coil packs and wires. As far as brands go, check out Mustangupgrades.net to read the reviews on parts. It's a great web site with reviews from other Stangers and sound clips of differant exhaust systems. Hope that helps!
P.S- KEEP YOUR STOCK PARTS IF POSSIBLE, YOU MIGHT NEED THEM SOME DAY!

Zinc had some good info..

IMO I'd do the following...

1) Exhaust.. Flowmasters are cheap and sound good.. Their about $300 and easy to toss on..
2) Off road H pipe.. Its another $200 but it really helps the car breath and offers a sweet sound combo'd w/ the Flows.. Both can be put on by you in about an hour or so..
3) Springs.. Get your self a set of sport springs to lower that bad boy about 1.5 - 2 inches.. Figure about $200 for the springs and anywhere from $200 to $600 to install them and get a 4 wheel allignment..
4) Gears.. If its a daily driver get your self a set of 3.73s.. If its a weekend driver get your self a set of 4.10s.. Those are about $200 and another $200 to $500 to be installed..

Those mods right there will give you sound, looks and some get up and go..

Additional mods are tuners like Zinc was talking about.. They are about $400 and another $200 or so to get your car dyno tuned.. Cold air intakes help too but their a good $150 for only a few HP..

Hope it helps..

yea get some exhaust first thing i would do on any car. Also lower it will handle better and look twice as nice.

Just a recommendation on the exhaust. Take the time to listen to the setups you're considering. Everyone has their own tastes. Some like the brute in-your-face loudness of the SLP Loudmouth which others prefer something on the quieter side. Fortunately you have a lot of choices. When considering midpipes, note that the H-pipes and X-pipes have a different sound. X-pipes are a more exotic sounding pipe while the H-pipes retain what I call the classic Mustang muscle sound.

Congrats on your Cobra! And an unmolested specimen at that!
