Default Timing a 2001 Cobra

I have a 2001 SVT Cobra. I spun a couple of rod bearings so I have done a complete overhaul. While the engine was down I had a lot of headwork done also. My problem is in the final assembly of the primary timing chains. The service manual says to line up the timing mark on the chain with the groove in the crankshaft sprockey. The groove is 5 links from the timing mark on the sprocket. If I line the chain mark with the groove none of my other timing marks will line up. If I line the chain mark with the sprocket mark then everything lines up. This would make sense to me but the manual says in three different places to line the chain with the groove.

Please let me know what is correct as I would like to get my car back together. Thanks for your help.
